kraken-biom v1.0.0

First release of kraken-biom. This software allows users to create BIOM tables from Kraken output for use in downstream analysis by tools such as PhyloToAST, QIIME, and others.

kraken-biom will take any number of Kraken report files, named by sample ID, and create a formatted BIOM table containing per-sample OTU counts and taxonomy as metadata. In addition, users can specify a range of taxonomic levels at which matches assigned to those levels will be recorded in the output table. For example, if only reads assigned to the Family level or lower are desired, all reads assigned a minimum taxonomic rank of Order or higher will be excluded.
