Currently, scan1perm() with kinship provided permutes the rows of the genotype data. An alternative is to permute the "rotated" phenotypes, as in Abney (2015) Permutation testing in the presence of polygenic variation. Genet Epidemol 39:249-258 (doi:10.1002/gepi.21893).
