Running nonpareil as:

nonpareil -t 2 -R 7168 -T kmer -s HD827sonic_1_lib1_collapsed.fastq.gz -f fastq -F -o HD827sonic_1_lib1_collapsed.npo -a HD827sonic_1_lib1_collapsed.npa -C HD827sonic_1_lib1_collapsed.npc -l HD827sonic_1_lib1_collapsed.log

with the file HD827sonic_1_lib1_collapsed.fastq.gz does not end, even though the file has <300 reads.
