Organize markdown files

Can markdown files in the root directory be organized in a folder like pages?

afaik the md files can be organized in subfolders, but they would have different urls when compiled. i.e. esmvaltool.org/about would become esmvaltool.org/pages/about. However there is an option to set a permalink in the font matter, that would prevent the change in url.
